If clearing messages from webmail clears the messages from your local mail client then you have your account set up as?a IMAP account.? IMAP syncs with the server therefore what is on your computer is on the server and vice versa.? To correct this issue you will need to recreate your account as a POP account in your local mail client.? Once you have done so you will need to move all items located under the IMAP account to the POP account.? Once that is done you can safely remove the IMAP account from the computer.? Do not delete the IMAP account first - this will cause you to lose everything.
